Alignment keeps selecting entire canvas?

I have tried all ways, using the alignment tool to pick  the canvas size instead of the  active layer without success. I either have to pick the background layer or rubber-band the whole image.

Looking at your earlier posts there seemed some confusion to what was a small layer versus a solid rectangle in a transparent layer the size of the canvas.  Gimp does not use 'objects'

Please post a screenshot showing the Gimp interface including the layers dialogue and the alignment tool options settings.
