or, as you can see with a group, the selected white squares of the alignment tool > even on the smaller sized layer (layer's name is "screenshot_xxx..)
I suspect that your smaller layer, is some how "at the image size", or this very layer is not selected/visible in the layer stack (it does not need to be selected though)
If you can provide a screen shot with the tool option and the layer stack with the group opened while using the alignment tool, we might not guess what's happening for long
