That samj portable Gimp is a bit of a monster I can try it out using a Win 10 VM, but it has to go in E: due to space issues, so not on desktop (which might have a bearing, but I doubt it)
Added folder paths work here and are persistant. Silly question, but after adding the path, you do click on ok before closing Preferences? I put folders in C:\Users\my-name\... that should be safe enough and not cause any Windows security issues. screenshot: https://i.imgur.com/YsBSvA3.jpg
Since you are having problems, why not add your resources to the samj preferences - that is the equivalent of the regular Gimp profile. For example: added layerfx to plug-ins. https://i.imgur.com/YsBSvA3.jpg
