Check for any "set" icon in the Lock: line at the top of the Layers list when the problem layer is selected (likely Pixels (the brush) or Alpha (the checkerboard))
Hi. I don't understand...

On the Lock: line there are three icons
Lock Pixels
Lock Position and size
Lock Alpha channel

And below that there are two layers...
