You are correct, it is the crumby Windows Uninstaller that does not remove registry entries.

You need to look in the Windows registry for
Code:
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall\GIMP-2in1
and delete it. Then use the Windows Gimp installer and choose your new location.

There was no "GIMP-2in1" in the Uninstall folder.
I have the same problem as OP
When I search for GIMP in the registry, as the OP suggested, the only files to appear are in
Computer\HKEY_CLASSES_ROOT\.alpha\OpenWithProgids
and contain
(Default)
GIMP2.alpha
Should I delete these?
