For a regular Gimp installation the switch
-n, --new-instance Starts a new GIMP instance.
I do not know about the flatpak but it looks like an appimage will pass the -n parameter on. (at least it does here)
I use a Gimp 2.10.38 appimage and then starting a Gimp 3.0 appimage, and as you say, it stops
Try again with the -n switch and Gimp 3.0 starts. Tried it with different version appimages and seems to work. All you can do is try.
