Opacity settings for a layer don't change when you switch to another layer. If you can demonstrate otherwise, this is a good case for a bug report.
On the other hand, the opacity of a paint tool is global to the Gimp instance, so if you change its opacity to work on another layer (or even in another image) you won't have the initial setting when you return to your initial layer.
Possible ways around this:

- Save the tool settings with a name (see the diskette/document/trashbin icons at the bottom of the tool options dialog) to be able to restore it later
- Use paint layers, making a layer group with the paint layer(s) and the target layer.
