Similar general comment as Ofnuts, a video editor such as OpenShot will string together png images, and add any number of transitions available.
However for Gimp. An old plugin MathMap. Lots of filters available, a few of them transitions between two layers. (edit: look in the Extra-Animation section )
As you might expect, this works in RGB mode and you might have a little hand editing - remove the starting frame - reverse stack order - before assembling into a gif animation.
